Abstract: Pig (Sus scrofa) mitochondrial genome was analyzed for AluI sites by NEB cutter version 2 and REBASE softwares. Out of 66 AluI fragments, five were selected as probes for the construction of porcine mitochondrial DNA chip because of their convenient sizes, highly conserved unique specificity for porcine mitochondrial genome and polymorphism with other species. These were confirmed by NCBI blast analysis and ClustalW alignment analysis. These AluI cut fragments are proposed to be immobilized on nanogap electrodes to be fabricated by spacer process lithography to construct NanoDNA chip. Application of AluI digested denatured ssDNA on the chip will immediately hybridized with the immobilized probes to form dsDNA to bring electronic and electrical changes in the dielectric properties of the molecule. The electronic and electrical signals will be read by a dielectric analyzer to detect the presence of porcine DNA with any additional labeling steps.
